Hello Laura, some quick notes below I hope they are useful to you. Cheers!
This is an unusual issue that does not often come up as the basic
rereferencing functions in eeglab work fine
***
One thing to do is look closely at each code step of what happens when
channels are dropped unexpectedly. It's likely that eeglab is getting
confused and should step back and look more closely at the way the
rererefencing function works (both via GUI and via code)
***
useful to share the function you are using., pop_eegchanoperator, which is
of course not part of the eeglab distribution.
***
double check what happens when you attempt this reref step via the eeglab
gui, and what the results of eegh output are after successfully referencing
from the gui. Practice same steps with eeglab tutorial files if you have
not had a chance to yet.
***
If one is matlab saavy,it may be useful to open the actual eeglab reref
function and walk through it a little to get insight about why the channels
are being dropped unexpectedly.
***
In case you are not using an average reference it's good to double check
that one has good reasons for not doing so. In not sure, best to mimic EEG
leaders in high-quality EEG journals.
