I have for the moment selected the electrodes which are common in both systems. 
So this will go in line with your first suggestion and that reassures me.

Hi Narges, brief thoughts below.

Match up as many of the same electrode positions as possible and use just
those matching ones. Modify labelling nomenclature within each system if
necessary. Preferably dont interpolate to match systems/montages.

Double check to make sure the data from both systems is comparable in terms
if range, amplitude , snr, etc.
Alternatively consider separate ICA on both systems, and then
matching/analyzing common ICs from both systems...you should see 3 to 5
matching ICs with similar topomaps, spectral peak, and IC activation time
series.
