Hi Cedric,

Thank you for your reply. The issue is that I want to statistically compare the difference waves across modality conditions, rather than comparing oddball and frequent ERPs. As the STUDY structure can only manage a two-way ANOVA as far as I can see (and I already have two independent variables), introducing a comparison between oddball and frequent would not be possible - unless there is a way to do a multifactorial ANOVA using the STUDY structure that I am not aware of?

The differences between conditions is done at the STUDY level. You just need to process your files one by one, save them as .set files, and then create a STUDY, edit the design, and run statistics to see the differences between your conditions.
