There is absolutely no problem of conducting multi factor / variate
permutation tests. See here: https://doi.org/10.1080/00949650215733 (or
here: https://cran.r-project.org/web/packages/lmPerm/vignettes/lmPerm.pdf
for an example implementation in R)
