Why not process the data in EEGLAB directly?

That depends what you are trying to do.

If I understand correctly, LIMO-EEG expects one file per subject, with event markers defining the different conditions. They need to be in the files to be detected by EEGLAB, so you can edit your design accordingly in STUDY > Edit study design.
