You just need to save the subset of channels used for rejection in a variable and then use indelec as index into this variable to get back the channel indices of the rejected channels in the original dataset. E.g.:
eegChan = [1:7 9 10:13 15 16:20 22 23 24 26 27:122 127];
[EEG, indelec] = pop_rejchan( EEG, 'elec', eegChan, 'threshold', 5, 'norm', 'on', 'measure', 'kurt' );
rejChan = eegChan( indelec )
