This is because by default, EEGLAB is  trying to group ("merge") datasets with different sessions together. There are not really merged physically - the trials are merged when trying to compute measure. If the ICA decomposition is different, then it is not possible. Simply create a different design. For instance you can create a first design with session 1 only and a second one with session 2 only. If you want to merge the two sessions, they should have the same ICA decomposition.

This is probably due to the warning above. If you have suppressed different electrodes in different sessions of different subjects, then the number of ICA component is different and EEGLAB is lost. It is trying to merge your datasets and cannot.
